The deal was agreed between the two clubs, with Chelsea accepting a €15m loan fee for the Senegal international.
The agreement also includes an option for Bayern to buy Jackson's services for €65m.
Bayern Munich made the move for Jackson after being unable to secure a deal for VfB Stuttgart striker Nick Woltemade, who is now set to join Newcastle United.
